You can get damage from the rocks, exposed land, and waves.

It's the rocks. When it's stormy your boat sinks deeper than normal between the big waves.

Make landing somewhere (even a lone rock sticking up will work). build a workbench, repair the damage, dismantle the workbench, and then sail on.

If you're not sailing the longship, you should. Not only does it handle the storms much better, it can take a huge amount of abuse.
