These are pre-programmed virtual NPCs. A developer or designer thought it would be cool if they could do this. I've seen some other surprisingly sophisticated simulated behaviors in the game.

For securing harbors put core wood beam walls into the water as far as you can. I didnt had any problems with ships destroyed by MOBS for a very long time.

I'm using 2 layers of stone as the base of the house, surrounded by raised earth berms straight out into the water. I'll try extending the berms further out.
