I haven't had a farm at sea level in a while but many versions of the game ago, I did, and I am convinced it slows or pauses the timer. So it may add a few min to harvest time cycle, but I can't confirm it. Even if it does, its not much.

The water will also degrade condition of structures that are not rainproof, if I'm not wrong, but with smart construction and defenses against intruders it shouldn't result in major issues.

Fires go out but interestingly Charcoal burners and Smelters keep going even if submerged!
