Wasted iron

Cheers!That's because items despawn after a time. There is nothing to fix. If this didn't happen the amount of lag in your game would be unbearable.

Alternatively, you could have left the iron in a chest inside the crypt. Those never despawn.
It isn't a bug, just a game mechanic.

Cheers!There are chests in the crypts, you should store your iron in them. And no put them on the ground, since clearn up will delete them as intented.
What you did was a player mistake.

yeah IDK if you knew this, but Iron is more dense than water, so it will sink..what he means is that dropped items fall through the boat floor which is definitly counterintuitive

    If the water is not too deep then you can jump from a 2 ladder high platform and spam the 'E'-button to collect your iron stacks.

If you leave the area and come back, then autoloot for previously dropped items should work again.

    Yeah, many have tried this devious method to circumvent the limited storage available on any given boat. My friend even build a plank out over the boat, crafted a chest on the plank, then broke the plank... no dice. 
There is hope for you though my friend. You can fill a cart, drag it onto the boat then break the cart. the storage containers once confined within the cart will spill out onto the deck of the boat and NOT fall through.
Unless they have recently patched this out. Best to try it with something of little value in the cart the first go as a test.
EDIT: you can also take tame animals on a boat. First hand success with Wolves and Lox. A friend said he transported a pig, but i didn't see that , and it's seems suss
