Separate mods for separate servers?
I am currently running a vanilla valheim server on a dedicated server hosted out of my house. I use a headless .bat file to start the server as I dont like having steam logged in on the server. I The server is open to the internet and I have a friend join for online shenanigans.
I have setup a second instance/world so we can try out some mods. However, so far I have noted that adding mods seems to effect both worlds. Is there a way to add mods to only one world and leave the original world as vanilla? I dont want to risk goofing up the world my friend and I have sunk so much time into exploring and building on.
I have installed and tried Thunderstore mod manager on the server but it requires I have steam running to start a game... honestly I dont know if it even will start a dedicated server or not. I was not smart enough to figure out how to set the directories to point at the second world I had created for the modded server.
Any help would be greatly appreciated.

Now I am having a problem with my PC client not being compatible with one or the other depending on if I have the mod installed or not. Is this where a Mod Manager would automatically select the correct mods for a specific server's mod list?
Not automatic by connection from the manager, but it's simple with r2mm on your client machine to just change the profile before launching the game and have it automatically change the mod files for it. In your case it would be even easier as it has "Launch Modded" and "Launch Vanilla" as independant controls, right next to each other on the same screen.

Not getting that deep into the process to fire up a VM. But I understand where you are going with that.

Yup I got it installed on my client and that was exactly what the dr ordered. Seems to be working a treat now. I didnt realize so many of the mods were client side only too.

After more trial and error and doing more research I was able to get a second server setup on my server's D: drive. I simply copied the game folder over, adjusted the .bat file for the secondary server name, and ports. I was also able to manually add a mod to test. It seems to be working as I can have both servers running art the same time, one with vanilla, and one with Valheim plus on it.
Now I am having a problem with my PC client not being compatible with one or the other depending on if I have the mod installed or not. Is this where a Mod Manager would automatically select the correct mods for a specific server's mod list?
I dont want to have the manually add and remove the mods from my client each time I move from one server to the next.

I was trying r2modman and it required that I be logged into steam on my dedicated server to run a "Modded server". If I was not logged into Steam it auto logged me while starting up the server. This is a problem since I cant be logged into the server and my client machine at the same time and then play on the server.

Are you running the worlds on a server separate from your gaming computer? I am having significant issues using the second install. I can make the world but can not connect to it. All the Networking stuff has been completed, Port forwarding to a new port range and such.

You do NOT need multiple installs. Use R2Modman. It allows you to set up an infinite number of profiles for a single game. You just load up the mods you want for each profile. So if you want to play vanilla, just load vanillia. If you want to play with all building/creative mods you can create a profile for that, etc.
I have several profiles for Valheim as I play on my own specific worlds for creative building with all creative mode mods, worlds I share with others for adventuring with stuff like Epic Loot, etc, and dedicated servers that all have their own mod packs too.
The only thing you have to be careful of is to make sure you don't load up a world seed with the wrong profile. :)

If you want different mod configurations for different maps, then you'll need multiple installs of the dedicated server - the server package for each map being in its own folder with its own launch script, rather than a single install with multiple launch scripts - or only use one map at a time and manually change the mod configuration between launches. In this case, you would have one copy for the modded server and one for the vanilla (assuming you want them both to be available at any given time). As long as you specify different port numbers for each, then you'll have no problem running them both at the same time.
Obviously you won't be able to share the same world file between each without a severe risk of breaking your world.

Ill have to figure out how to make a separate 2nd install. That seems to be the most logical way of keeping the two worlds separate. Any advice there?
