Can someone explain how structure damage works?
So I built a two-storey house with a balcony and stairs to the roof.
The balcony, stairs and support beams keep taking damage but nothing else (except the front door, sometimes) does.
Almost everything is Green in stability and no monsters can reach those parts anyway,
So what gives?

This. But it won't ever go past 50% by weather alone, so you don't have to worry about anything falling apart. It does make it look weathered, and if that bothers you, you can always take a repair hammer to it from time to time.

Make sure all the beams have direct line to structural support (shaded blue) elements. If they turn yellow they are weak and cannot be added to without more support.

Close , yellow can be built on red cannot. But that's an issue of structural integrity not weather damage.
For regular wood it's something like 8 or 9 points of contact between ground and the piece you are adding before it turns red. There is only one shade of blue(ground) but a couple shades of green, yellow, and red.
Horizontal beams, flying buttresses (perhaps some application), it matters not. Just count the connections from ground.

Also, sadly, the flat floor pieces do not count as roof :(

Yes. You can build on Yellow. Horizontal beams, flying buttresses (perhaps some application), it matters not. Just count the connections from ground.
No. I would not recommend it as it is a disaster waiting to happen.
