We haven't beat him and he still sold it. That being said, ymir flesh has disappeared for me too

This is one of the Mistlands changes that I really dislike so far. I'm on a replay from zero on a fresh Mistlands seed and now, right before the Bonemass challenge, I've noticed, that it's impossible now to make a Frostner or Iron Sledge because Ymir flesh isn't available like before. Frostner was imo the best weapon to kill Bonemass and it's a pretty poor decision to punish a player who found silver without the Wishbone by removing a crucial ingredient. :(

Which is why the devs made it so players can't get it beforehand.

Exactly.

The devs don't want players getting creative and leap frogging the tech tree. I had one world where I had a tame Lox, a bunch of tamed wolves and some Wolf armor before I finally faced Bonemass. *

I expect that they are going to keep tweaking the game so players will have to follow the path that the almighty Devs think the game played by. Next they will probably make it so players have to make a special pickaxe with Ymir flesh to mine Silver too.
