Boat Keep Breaking?
I'm so confused. I wouldn't complain if it give me same materials back. I saw a crate but it doesn't have materials to make boat back again? How do I prevent this from happening again?

Well, without knowing what destroyed it, it's impossible to say, beyond a generic 'park your boat better' comment. Generally if you're not physically in the boat, I don't think the water alone can do anything to it, no matter how stormy it is, but if it's close to the shore, all sorts of things can happen. My guess would be that either enemies destroyed it, or it was close enough to the rocks that rough waves caused it to flip over.
Either way, if it's in shallow water, you DO get 100% of the materials from it, unless they despawned.
So
-Don't park too close to the shore, or if you do, make sure it's in shallow enough water so that the materials that sink are still in reach.
-Don't leave it unattended for too long.

I parked it in deep water but not too far away from the coast. I could swim to it easily. I did it because I thought monsters wouldn't see it and can't attack while swimming. Does materials despawn in deep water? Would a workbench stop materials from despawning? I don't understand why my boat's materials disappear but the contents in boat's chest didn't?

The parts might be in the water if it's hasn't been long enough to despawn.
If you park it, leave a workbench there, which prevents spawning around it.
In general, if I leave a workbench beside it, I can come days/weeks later and it will be undamaged.

A workbench would definitely stop the materials from despawning, but if it was enemies that destroyed it, they'll almost certainly destroy the workbench first, unless you can somehow place it even further away from them. But in some place where there are no enemies, yes, a workbench can give you some insurance that you'll at least get the materials back (and then be able to immediately place them as a new boat).
As for the contents, I don't think marker's left from things dying ever despawn, like your own corpse marker when you die. I would assume the ship's cargo hold works the same way.

If you're playing for realism this won't help, but easiest thing to do is smash the boat when you're done with it, and keep the parts in a chest. A minor exploit, but maybe they'll patch it out. Would be cool if they made a wrecked boat become a boat wreck, then you could salvage the boat wreck for mats. But maybe not full return on amount if you wreck the boat yourself.
