I built my base on top of a rune stone on purpose and integrated it into my study room.

Where's the runestone? You might get suggestions for integrating it/working around it.

i was gonna say, work it into your build. some teleporters would probably look good next to it

I dug down around the stone and put either stone or wooden flooring over it. If you fill in dirt again with the hoe it pops back up.

hmm :(( I just decided to rebuild 3 of my 7x7 buldings, to make that stone "corner stone",,,

I know one of the tools in PlanBuild can remove anything. There's probably a console command that'll do it, but I don't know it.

This happened to me once as well, because I at first thought I could remove the runestone at some point. Lesson learned, now I avoid building near these stones.

There is one other thing you could try and that is dig under it so it sinks down and then try to cover it with dirt. I did this at that time and it almost worked but the top still sticked out lol.
