Just out of curiosity, could you dig out the ground, then put a stone roof over it. Then raise dirt on the stone? I have never tried that.

If you find a nice spread of 5-6 rocks on a fairly flat area (usually in the forest/plains/mountains) you can 'create' a cave system if you are careful to not pickaxe the ceiling rocks. I had a network of 7 rocks in the plains, loved my underground throne...even tho I am not a dwarf. Har!

While the 'cover with dirt by raising' won't work, cut and cover along with using something like a boulder, altar, burial chamber or troll cave and dig under them as your starting point for looks/effect/atmosphere might be the closest you can come in this game.
I'd dig the floor of the 'tunnels' portion down to about 7 meters so you can play around with an authentic seeming uneven floor. If you dig in a non-cardinal direction your tunnel walls will look more jagged. I'd use a double layer covering, flooring material up top, 26 degree peaked roof sections below - depending on lighting you might want to put a third layer of stone flooring as a ceiling. Maybe some of the stone pieces might give you a sort of stalagmite look.
Of course for living areas, and other parts of your base you can easily justify the use of stone materials.
Bad part is.. I don't think it'll stop too many mobs so raids will still require some sort of external perimeter defense Maybe just something to slow them down while you portal to an above ground redoubt somewhere nearby.

I think if you raise the ground on tip of your stone roof, it will just fill up with dirt underneath.

The "best" underground housing I use is to dig out underneath the Elder altar, which provides a very sizable space to live, and the altar ceiling provides 100% safety as it is completely indestructible. I say 100% safety because in all my playthroughs I have never had a single mob get anywhere close to reaching the underground living space.
I completely dig out all the ground under the altar and then place wood walls and ceiling etc to make it more aesthetically pleasing, also this allows me to recess many of my work stations and storages for a much cleaner living space, and to allow a place for smoke to safely rise up and linger before it dissipates. (since there is no way to actually vent it out through the altar ceiling)

I imagine there are other places in the world where it is possible to dig under them and build safe underground areas but this is my go-to place for underground living.

I dont think you can build in caves, crypts or tombs.

Misinformation right here , you cant build anything in troll caves/mountain caves/crypts more than a fire and a cook rack instead of digging tunnels or caves, the player can finding a cave in the game and kill what is inside and use it as a base ;-)

A cave is a natural formation while something you dig, by definition is artificial and would not be called a cave ;)
If by that you're asking if you can excavate, then yes, but only around 16m or so.
I have excavated through giant boulders and further into the earth, and made the interior habitable. I've done this both in the Black Forest and on the Plains.

Unfortunately no, unless they re-do the terrain system. The closest we'll be able to do is dig under a boulder or unattached terrain feature (such as boss summoning platform) to create a small "cave" but other than that whatever we do we'll have to build our own roof above it. Hi.

Nah. It wouldn't be impossible for some serious egghead to potentially come up with a mod, probably rewriting terrain from scratch, but officially nah. They have already committed to instanced underground interiors and I don't see why they would half-and-half it at this point.
Just as much as I would like to see true underground caves I would also love it if it was possible to find water at different elevations, but I don't see it happening. Rip waterfalls. Rip frozen lakes.
It would be cool if we could place down our own dungeon entrance and then plan out and decorate the instance that it leads to, but also that probably wouldn't be official either because it sound OP as eff.

No. That is not a feature the developers want in the game and it would also require a complete overhaul of the game engine.
