I haven't personally noticed an issue with this yet. No more than normal at least haha.

are they taking random damage or actually spontaniously being destroyed?

I have not experienced this issue. Are you on a vanilla version of the game or are you running mods? Any damage indicators? Or do the ships just sink?

Playing vanilla and the ships just sink without dmg indicators.

Are you playing on a server or locally solo? I have seen this on Reddit/Discord as a latency issue for server players.

I'm playing single player or sometimes with friends. I played with my brother a week ago and everything was fine.

It does seem that there is a bug out there with the boats taking damage due to some form of latency or issues with the way the ocean seams work. I would report it on the dev site to see of many others are experiencing the issue and if they can make a fix. Sorry I cannot help much more than that.
