You also need iron for the Obliterator, so it's not just a matter of getting a thunderstone. Depending on where you are in the game either of those could be a limiting factor.

Saw a vid where a guy made a building with a kind of chute for garbage. Items supposedly disappear by themselves after a set time as long as they are out of range of any crafting tables.

If you cant get the thunderstone yet. Throw it in a box and save it for when you do. It'll only give you coal, but its better than wasting items you don't want. I didn't use a box, i dug a pit on my base area and threw everything into it until I got the incinerator, now i load everything in there until it's full and then **Crack!** Thor bestows me with a gift of coal. Just like Santa does every year. :(
