Loot and baddies in dungeons do not, trolls spawn near caves and\or randomly, gifts of the forest respawn in, i'd say, about 3-5 hours of real time

( Also, how many days does it take to respawn berries, mushrooms, ect?)
respawns twice a day usualy Morning and Evening, also after over night sleep. Or when you leave the area. But they never run out just move around more as different biomes have different berries mushrooms

There's a mod which respawns them after a configurable amount of time, if you're down with using mods.
