What to do w/boats when done?

Should I have them sitting near base in water or try to destroy and pick up the remains?

Right now I'm just using mine to look for a decent swamp. I park it in the shallows in a meadows or black forest and portal out at the end of the day. Since I'm not there, time pretty much stops where the boats is, so it's fine. When I'm "done" I break it down and carry it back home.

Depending on what you want. Have you set up everywhere portals to move greater distances, have you explored everything, etc etc?
The easiest way it to destroy it and build with it later at a new position a new boat.

My seed is set up in such a way that depending on where I want to go, I launch the boat from different locations. So I usually just carry it with me. Depending on the depth of the water where I would leave it, sometimes I break it down and put it in a chest just in case. The only time the boat is at "home" is when I'm returning from somewhere with metals, and it doesn't stay long. No real need for a harbor or boathouse. I also move bases so often that I usually don't need to take metals to the same place. I just move the benches and upgrades to the new spot.

That looks great. Do you have to worry about the boat crashing into structures and breaking things if not itself over time?

Wow, that's nice.

I never built anything as nice as that. I had one base that was built on some giant rocks next to the ocean, and on the back side of one rock was a platform. I'd just jump from the boats to the platform, and vice versa.

At one base, I just leave the ship out in the ocean and swim back and forth. It's stupid, I know.

If a boat is safe parked or not depends a lot on the location. Some places are just bad and will destroy a boat overnight. Some places are perfectly safe. And then a whole range in between. <near lots of spawns, natural pathing leading enemies to it etc>

Test an area before you commit to build a dock, you may be wasting your time if it is just a bad spot.

Most of the time I will try to come ashore where it is shallow or a small shallow inlet so I can destroy the boat and make sure I get my materials back. Never leave a boat for very long if you have never been there before... if it is really bad you will hear it banging on stuff regularly.

No. The dock is lined on both sides with 30° thatch which protects both the boat and dock and helps to keep it steady. An anchor or mooring ropes would be a nice addition one day

Either works. But if you leave it docked, make sure it is in range of a workbench so you don't lose any materials to be able to re-build your boat.
