Use the "pathen" mode of the hoe. I think its entire purpose is to remove vegetation without changing the ground underneath. If you also want to flatten the ground, flatten mode works too.

There is a workaround, but you might not like it. If you turn the vegetation quality to low in the graphics options, that should solve that issue. It also has the side effect of making mushrooms in the wild much easier to spot, since there's no grass to obscure them.
