Build a workbench as close to the shore as you can. Move right up to the shoreline, even shallow water is OK as long as you can use the hammer. Place the ship in the water avoiding rocks and sand bars. You can tell if damage occurs by the placement animation. If it does, immediately switch the hammer to Repair and left click on the ship.
