I'm having a hell of a deja vu feeling here. I could swear I read this same post couple weeks back. And no, not just the same complaint, I mean word for word the same post. Feels so weird.
Anyway, the skill loss feels fine to me. It's there to punish you for failing and to encourage to not fail again. As long as you take your time, prepare and be careful, avoiding death is fairly easy. Rushing and making bad decisions on the other hand can get you killed quite quickly and that deserves a punishment. And no, just having to do a corpse run isn't a punishment, it's an inconvenience at best.
Also skill levels don't affect things hugely. They're nice to have but not required, so stressing about them is a waste of time really and makes the punishment of skill loss a fairly minor one. If the skill levels had a bigger impact on character performance I'd be more inclined to understand stressing about it, but even then I think it would be fine since again, bad decisions should lead to bad results.
