Steam Cloud is pretty terrible. Valve doesn't do much to improve it because 90% of the time people get mad at the individual games despite it being a problem with Valve's system.
I had that crap happen with No Man's Sky and Steams Cloud, so it has been off with all games since.
I'd highly suggest leaving it off in the future on all games unless you have an absolute need for it.
