For what it's worth, it turns out it was not BepiinEx but a mod manager that got broken from the patch (configuration manager from Nexus) I hadn't considered it an issue because I wasn't running any mods for it to interact with, but as soon as I removed if from BepinEx plugins folder the issue was resolved.

Not sure how accurate that is as I don't have config manager in the plugins (at all really) but still have the functionality issue.
