I've had this issue in the past and basically ended up making a natural Bay so i can cruise in and break LOS of any creatures swimming into and around it. (Basically Temporally walled the entrance in with stone and demolished it when i needed to go out and sail). If you're venturing out and go exploring inland, i recommend finding where there's no necks or boars around. Even it means leaving your boat out a tad bit more into the water and need to swim.

But that's how i solve the issue of them breaking my boat. OR you can do the ol, Demo the Longboat and place it back out when you want to sail. Unless they've patched it where you only get a certain amount of resources from the longship now :|
