Would be nice if you tell us which biome you're in, if there are any monster spawn points nearby, do you have any kind of protection around the spot you have docked your boat, etc.

At nights more monsters spawn and some of them are going to enter your base if you don't have sufficient protection around it, to destroy things you build.

One thing to counter that is to build an earthwall a bit from your dock, so you can keep them out of the water; another thing is to just make sure nothing spawns there.

And most important, make sure you repair that boat the very next morning as long as you haven't figured out what's destroying it.
