You have to be close enough for that area to be loaded in. If you're not, then it pauses. You don't have to stare at the animals all day but you should be somewhat close. Some people like to practice their sneak skill while taming by sneaking around the pen. Or you could mine or shop trees close by while you wait. If you look over and see the little hearts, it's working.
