The most common reason for magic boat disappearance is enemy spawns. Hostiles love to actively seek out and trash boats. If there's no work bench nearby (which is also a hot target) the materials will despawn.

Dismantle your boat and stuff it into storage, or portal the materials to base for safe keeping.
