GPU throttling is generally due to vsync. Nvidia control panel > 3D Settings > Manage 3D settings > Vertical Sync = "Fast"

You can also do Triple Buffering = On

If your fps goes above 60, I recommend Max Frame Rate = 60 as well

Yes, your base (structures, fires, lighting, terraforming) and weather will impact your fps, but your gpu usage should not be that low. You should be 60fps, or 90%+ usage, whichever comes first.
