You can build an enclosed area for your chicken coop, or at least start them out in a completely enclosed area so your first ones don't succumb to the flying rodents.

In fact, you should probably do that with your first breeding pair of just about anything but loxen. (Maybe even them, but they're pretty sturdy.)
