So you'd have no problem if a rainbow unicorn farting it's way across the sky suddenly caused a greydwarf rave with a troll twerking contest with Bonemass as the DJ because "it's a fantasy game where anything can happen," do I get your argument right? So, you don't want skeletons shooting arrows? How about green blobs that hop around and poison you? This is a fantasy game. Not everything is supposed to make sense. That's kind of the point.
Who's to say these animated skeletons that shoot arrows and swing swords can't move and shoot underwater?
Excusing everything "because it's fantasy" is a lame cop-out.
Back to the actual topic, I don't mind the enemies that swim after us chucking stones and whatnot, like the Greydwarves; we can at least hit them. When a skeleton is walking along the seabed and shooting the ship, that's pretty unfair, but it's also not hard to sail away from them. It the water is deep enough for them to be submerged, then it's definitely deep enough to GTFO of there without running into sand bars and whatnot.
