I'll admit, I'm still new to Steam itself, especially the controller set up system. At this point, I'd ask what controller you're using and if problems exist in other games while you're using that controller. If other games run well with the controller in question, I'd probably say it's something with the game itself.I just started this game yesterday and thought the control scheme was ridiculous for controllers. I'm using an Xbox One controller and, even though the in game controls said it was RT to attack, LT is what caused me to attack. I went into Big Picture mode on Steam here and made up my own control scheme, reversing RT and LT (until they hopefully fix it or allow in game button mapping), and switched around some of the face buttons so it feels like Oblivion (Y to jump, A to use, etc).
I'd recommend going into Big Picture mode (that's how they better optimized controller usage anyway) and fiddle with some of the mapping. If you're still having problems, like that odd pop up, it might be your controller or Steam is being picky, not sure how to remedy that, personally.

I have zero experience with Switch controllers, let alone on Steam, but I have heard Microsoft controllers (i.e Xbox and the like) work best in Steam. I would attribute that to the dominant operating system being Windows, no idea how well one controller would work over another on a different operating system while in Steam. I guess, if you're operating system is Windows and your controller is working with other games, it has something to do with the game (it's not fully released yet so issues are guaranteed).
Maybe a last ditch effort would be to acquire an Xbox controller (360 ones exist for cheap, I know a great brand I got mine from) and see if it works then. It could also be a Steam issue if it's not cooperating with your controller all too well.
