This happens when you play on a hosted server. The delay in ping causes your boat to fall periodically, and it is collision damage against a surface from falling. This one cannot be corrected, it is a Peer-to-peer (P2P) limitation in the game.

If you are playing on a private game, where you are the host and this happens, then you might need to tune your graphics settings to reduce latency and increase performance.
