Same thing happened to me when I went into a troll cave ages ago. Went in for rested bonus & stock up on yellow mushrooms, come back outside fresh & rested, all my wolves were dead. I had them set to ''follow'' command. Did you have yours set to follow mode? If so, this could be a potential bug of some sort.
