I know it doesn't make sense compared to how it would be in real life, but that's the way the game engine handles terrain (dirt) elevations in this game.... It's not a "bug" and I don't think the devs can do anything to change it.

If you want the dirt gone, you have to dig it out, and the best way (shortest way and least amount of "work") is to dig it from underneath... as you dig into the node, it will remove all dirt above where you dig, in a couple hits, rather than digging downward and having to dig up to 16 hits to accomplish the same results.
